The journey begins with Edward and Alphonse Elric attempting a human transmutation to revive their mother—an attempt that ends in failure. The brothers then pursue their mission to expose the false prophet Cornello, hoping to find the legendary Philosopher’s Stone to restore what was lost. Their investigation reveals Cornello as a fraud, but the search for the true Stone continues.

Unexpectedly, their path is interrupted when a train is hijacked by Bald's group, leading to a daring rescue of a hostage named Corniche Royce, who possesses healing alchemy. Joined by Corniche, the trio faces Chimera attacks and arrives at the town of Viva, where they fight to save the town from a Chimera invasion. Throughout their journey, they uncover clues and face formidable foes, all while progressing toward Central for the State Alchemy Exam.

The game features a strategic turn-based combat system integrated with unique alchemy cards. Players choose from options like Attack, Alchemy, Items, and a character-specific Handbook for Ed or Special Moves for Al. Cards display three key attributes: mass, value, and a Roman numeral indicating the number of times they've been combined, with a maximum of four combinations. Crafting powerful cards—limited to a mass and value of 7—enhances battle strategies.
